She is disqualifying herself. Now, she may be shit-testing you (if she's hot; just chuckle and continue conversation), she may be disqualifying herself purposefully (she just wants to be friends, or simply wants you to lose attraction), she can be testing you to see if you're just another guy who wants her just for her good looks (at which you say sth like "I know, but looks aren't most important" with sly smile while saying the "I know" part), or she can simply be self-conscious - only good time to say "No you're not" or "You're not that bad" with a sly smile to reassure her.

Simply do what feels right.

does she have low self esteem in general, or is she attractive and looking for you to give her a compliment? if its the latter, try "well, i wasn't gonna say anything..." of course you gotta deliver that jokingly:)
